Omega Amp Opinions?
Go with the Omega, so much smoother and more detailed and a lot more powerful. I would also check out Goldmund, I personally think they arethe smoothest most detailed and musical SS out there. 
cables for Sonus Faber Musica
I've had great success for Transparent Audio cable with Sonus Faber. I would recommend the Super or Ultra for your speakers. Infact in the transparent audio brochure they actually have a picture of a Guarneri hooked up to transparent

If you want to do a sub get a Rel, Their beautiful matches. Also don't let anyone tell you that you can't mate a ML with a sub, what do you think they use right now for bass? Its a panel with a (SUB)woofer in the same cabinet

Classe CDP-1.5, 1 or .5 experience??
IF you can find the old CD-1 get it, it was $3500 retail and sounds much better then the new 1.5 which is only $2500. They have cut back on the parts for the transport in the 1.5 because the market for $3500 one box players is less now thanks to SACD 
Cal Audio CL-10 or Theta Miles
Theta all the way, it has a much smoother more detailed soundstage versus the Cal Audio which although very good still sounds very hifi and has a little metallic charector to the sound thats just not natural 
B&W Matrix vs Martin Logan Home Theater
I've heard a ML system with the Prodigys up front and as rears and the new theater as surround being driven by a 70watt Rotel receiver. You don't need a lot of power

Spectral in my mind is the most detailed and "accurate" stuff out there. Spectral systems resolve more detail then anything else made. They are as neutral as you can get. They don't add any euphonius quality to the sound as Conrad-Johnson do. But ... 
What CD has the best production/sound?
Some reference recordings sound quite nice as do most Chesky. I think Chesky has the more natural sound, while reference, which is recorded on Spectral gear, that the engineer Keith O. Johnson also designed, sounds very neutral
